As the opening cutscene to the Isabela encounter would suggest, she's riding a motorcycle throughout the fight. As such, you're going to — pretty naturally — want to avoid her crashing into you. This means the scaffolding around the arena is where you'll want to spend most of your time, especially if you've brought a gun with you for a longer-range encounter. She can drive along the lower level of the scaffolding, but not the top.

She's way more agile on the motorcycle than any normal bike is, whipping it about for tight turns and quick reactions to your own moves. If she's driving right at you, jump out of the way to the side. Isabela will sometimes drive off further into North Plaza, forcing you to give chase. What you absolutely must not do is enter a store or a new area that requires a loading screen, such as Seon's Food & Stuff. This will automatically fail the Case. You'll find more healing items on the scaffolding to the sides of corridors, and Ripper's Blades is a great place for additional melee weapons. You can try and manipulate her movement pattern to where you can attack her from the side without sustaining damage, but it's not easy.

The safest method is to camp on the top of the scaffolding and use guns to take her down. You'll likely miss a lot of shots as she moves about quickly, but given how much damage she can deal in a short time, it's your best bet for getting through the encounter alive. You just need to remember to bring guns to the fight with you.
