You'll be able to get Plasma from Yellow Resource Crates, which can be found in every mission and open area you deploy to from the Chimera Helicarrier. Just look out for the huge boxes that litter the corners of environments and in hard to reach places and destroy them to pick up the Plasma. Generally, each crate contains roughly two pieces of Plasma and are stored in bunches of two or four.

In terms of actually using Plasma, its function revolves around upgrading specific pieces of gear. Press the touchpad and cycle through to the Gear screen using the L1 and R1 buttons and you will see the items you have equipped now. Highlight any one of them and a short list of resources will be displayed that are needed to upgrade the piece of gear. If Plasma is listed, you now know how to get more of them if you don't already have enough.
