Flowers are generally found off the main path, and can be interacted with by following the Triangle button prompt on-screen. By pressing the touchpad and scrolling through to the Codex, you can view all the Flowers you have found so far under the Hugo's Collection tab. This section is shared with Feathers, but you can customise what Flower Amicia wears in her hair from this screen.

There are 5 Flowers to collect, and our A Plague Tale: Requiem guide contains detailed explanations and images to aid you in finding them all. Collecting them all unlocks the Herbalist Trophy. Not every chapter has Flowers in them.
