Workbench Tools are denoted in game as red tool boxes which can be opened. As you get closer to them, they'll be illustrated by a pliers icon. You can collect Workbench Tools with the triangle button. If you open your backpack with the touchpad, you can examine any Workbench Tools you've collected thus far.
